I prefer 3 simply from the point of view of having more content. But I think both 2 and 3 are peak Mega Man. 3 added the slide, which was a nice feature. people will argue back and forth about the charge shot, but the slide was undoubtedly a great mechanic.
3's downside though, is it's messy slightly unfinished nature. There's a lot of behind the scenes development trouble that affected it's development due to Kitamura leaving Capcom.
I can't say on Soundtrack. I would lean more towards 3's soundtrack, and I'm tired of hearing the Wily Castle theme from Mega Man 2

I enjoyed 3, but I have to say 2 sticks in my mind more, the weapons seemed more diverse and less just varients of normal, and while 3 had it's cool moments, especially the rush jet, break man and the copy robot evilly taking on the form of mm2 masters, 2 over all just feels more compact and streamlined to me, you do stages, you get weapons you go to the castle.
Then again, as I first played the original mm games with the anniversary collection in 2006, I don't have the nostalgia attached to them specifically, since I got mm 1-8 together and pretty much dotted around playing them, before at least trying to play them in order.
I will say that 3 putting you back to the start of wily castle every time you lose a credit seems just plane mean! and while the several bits of the mm 2 wily castle gave me trouble (the sewer spike pit), nothing compares to the yellow devil of mm3 for pure evil.
So while I like both games, I have to say 2 beats out 3.
Indeed, for the first 6 games, it's probably 2 and 4, then 3 and 5, then 1, then 6 right at the bottom, and 6 is merely "okay", not necessarily bad, just not as good as the rest.
